Humbuckers are generally quite a bit more bass heavy than single coils.
even with the tone knob dimed, you are probably experiencing 2 things
1) not as much treble cut
2) waaaaay more output (like 19-20k instead of 8-9k)

if your core amp tones are built to take the edge off the high end of a strat single coil, as well as deal with thier paltry output by comparison, you will likjely find that to get the best tone out of your V you will want to make a couple of adjustments at the amp end.

-back off on the input volume somehow.  maybe a bit less pre-amp  you could try backing off the volume on the guitar, but it might be worth setting the amp up to deal with that on full, and then use the volumen knob to roll off subsequent to that.

take out some of the Bass, add some Trebel

I suspect you will find that this clears up the mud.

it's a ticky situation.  the two guitars could not sound more different in terms of pickups.  it requires a different way of eq at the amp to get the best out of the new set up.

I maintain that this is a big part of what ultimately ends up dividing people into "Fender" and "Gibson" camps.  plugging both types of guitars into an unchanged amp inevitably lead to one sounding better than the other.

Seriously? That is dumb question. I don't mean to be rude, but how did you manage your bass and treble on your strat? Turn the tone knob, one way or the other.

What about turning the bass a little down on your amp to compensate for the difference?
